The Department of Laboratory Medicine and Pathology serves as a regional resource for clinical laboratory services required for patient care, research and educational programs in laboratory medicine and pathology. The Department of Laboratory Medicine and Pathology has an outstanding opportunity for a full-time, day shift SOFTWARE ENGINEER in a state-of-the art clinical laboratory performing cutting edge molecular diagnostic clinical assays. This individual will develop web and database applications, with an emphasis on developing tools for supporting laboratory operations. This position will work closely with faculty members, laboratory staff, and other software engineers. We are looking for candidates with strong Python programming skills and experience developing web and database applications in a Linux environment. Development of applications to support clinical laboratory workflow.
Integration of data from the laboratory system, clinical laboratory, and analytical pipelines.
Help support accurate record-keeping
Organize data for interpretation
Design and construction of databases for storing and querying laboratory and clinical data.
Create new and maintain existing databases, primarily Postgres SQL
SQL schema design and queries
Administration of scientific computing infrastructure. Development and maintenance of next-generation sequencing data analysis pipelines.
Function as a software engineer to author new software and maintain existing software.
Will execute applications to support clinical testing.
Work on existing pipelines and create new platforms.
Next generation sequencing, primarily Illumina platform
Requirements BS in Computer Science, Engineering, Bioinformatics, or a related discipline AND four to five years of relevant experience.
Experience with Python.
Experience developing software using modern tools and procedures for version control, unit testing, documentation, and code review.
Extensive experience with Linux or other Unix-like environments.
Extensive experience with SQL relational database management systems (particularly postgres sql).
Excellent spoken and written communication and documentation skills
An equivalent combination of education and experience may substitute for stated requirements.
Experience in clinical or research laboratories.
Professional experience in software engineering.
LINUX/UNIX system administration.
Experience with cloud computing services such as Amazon AWS.
Experience with Business Process Management systems and frameworks.
Basic understanding of molecular biological concepts
Experience in development of or contribution to open source projects.
Experience in Bioinformatics.
Experience with manipulation and analysis of large data sets.
Experience with commonly used software tools for biological sequence analysis.
Knowledge of next-generation sequencing principles
